The problem I am facing right now is the directory I’m specifying for the install directory doesnt seem to be getting populated after installation. In the installer xml file the packagesource points to the extracted files in the program folder. But after installation the program folder is always empty.

The installation directory can only be populated in the CustomAction sequence. Note that the ProgramDir custom action won’t be called at all by MSI/MST in the standard case, but only by the /InstallFinalize sequence if the actual installation is done using Install.
The ProgramDir needs to be initialized. To do this you can use the InstallDir custom action (which will be called by the ProgramDir Custom Action), or the %PROGRAMFILES%\ directory after the installation has completed. The latter is not recommended.
