Try using command-line audio converters like tofflimg or sound-converter. Tofflimg is written in Python and a bit more robust than sound-converter, as its conversion options don’t seem to be limited to the “lossy” option you are requiring here.

Unfortunately, the FLAC/CD audio standard does not include support for audio samples of more than 16 bit. Neither does the MP3 standard.
Apart from the 16 bit version of a file, you can only use FLAC or MP3 files that are 8 bit.
You have several options.
You could try to make a 16 bit version of the file and use that for your new FLAC. That might be doable but I don’t know what kind of additional conversion errors and degradations you might introduce.
You could re-sample the file to a higher bit-depth.
If the data after the conversion is still fine, you could try to pre-create a lossless version of the audio file (as FLAC) using some lossless-compression algorithm and then go from there.
If the samples you use are from the same song, you could use a “lossy” encoder like iTunes or foobar2000 to convert to a lossy file format like AAC or MP3, and then use the FLAC encoder to convert that to a FLAC.
You can also try to convert to a lossy file format like MP3 or AAC and then back to FLAC, but I know no automated tool doing that. In theory, the benefits could outweigh the drawbacks but I would not claim this to be very safe.
